Where there is an action there will be a reaction. If rocks are taken from the mouth of the arroyo and used to fill in the mouth of the lagoon they will more likely than not wash out during the next big rains and then get brought back in by the ocean onto the beach! This solution in my opinion is not good.
The culvert ideas also would do the same. And they would probably get buried in sand somewhere and end up as a hazard. You shouldn't mess with nature.
Anything short of a really good bridge is going to screw things up for crocs, fish, birds, and anything else that lives in the lagoon. Even a good bridge is questionable and also cost mega.
I say leave the rocks, fill, or anything else out of the lagoon.
Leave it the way it is! The water will go down, just be patient.
