Those clouds are probably the result of system 96E, which has been slowly moving to the north for almost a week: http://www.wunderground.com/hurricane/east-pacific/2014/invest-96E It's turning toward the coast and should go north of L.M. but there's a lot of moisture in that system which usually means more rain. Weather.com predicts thunderstorms for both Puerta Vallarta and Manzanillo today. Here's another CNA page which I visit regularly - updated at noon daily.
