What is the process please for permits/cost

I assume you mean a temporary permit you get at the border. Something like $30-40us and a $200-400 deposit depending on the age of your car.
Will be good as long as your visa is good

I've only used La Paz and Nogales. Baja doesn't need one so crossing there may be trickier
